Wire and crimp beads, because the rough edges of the drill hole can cut through thread.
I've never had the wire break, not even the very fine Soft Touch wire.

You have a strand of baroque cultured akoya pearls. You can see that there is a round bead nucleus, but there is also nacre extending beyond that. In some baroque akoyas these extensions of nacre are very thin and can break off; that does not appear to be the case...

The giant clam shells you saw for sale in stores, was that in the USA? I remember seeing one at the Smithsonian Natural History museum when I was 10 years old, but never anywhere else. I recall being amazed at its size.
Akoyas, yes, but maybe a decade or two older -- 1980s perhaps?--as cream colored pearls were more popular in the past.
The kinking is probably due to the silk having been tightly knotted. Silk eventually relaxes if the necklace is worn. To speed this up you could suspend the necklace from a...
But are any of them dyed, and could colors therefore fade?
My daughter has an Edison pendant and matching studs obtained from trustworthy sources about 6 years ago that were originally a deep lavender, which have faded a great deal. I believe this indicates they were dyed.
