I agree that the pearls are meh...but that clasp is so pretty! It appears to be marked 14k, and it has a wonderful retro vibe to it. Honestly, I would ditch the pearls and save the clasp for a more fitting strand.

Just fyi, 18k can be plated with black rhodium which gives an oxidized (blackened) look to the metal.

Since your pearls have been damaged, I think the idea of polishing off the outer layer of nacre might be a good experiment to try. I would definitely not use any thing akin to sand paper as that would be too rough and might cause more damage. Instead, you could try using a polishing cloth like...

It's absolutely possible to cross drill a pearl and have a peg and a wire perpendicular to one another. And I agree with Jeremy, this was likely custom drilled this way. Many suppliers also do pearl drilling, so I would ask yours if they can do this.
